'Saaf karna' is the act of cleaning something that is currently dirty. 'Saaf rakhna' is the habit or responsibility of ensuring something stays clean over time. For example, you 'saaf' a spill, but you 'saaf rakhna' your whole house.

It is neutral and can be used in both contexts. However, in very formal government or academic settings, 'swachh rakhna' is often preferred.
